It's not rotten, it may be more accurate to describe the changes from one to three as "down to earth". The first resistance is the outer space of the story, which is the breaking of the existing reality knowledge; after winning the new world view, the second and third resistance objects have since been limited to the inner space of the story. There is no essential difference between destroying the Robot King or Smith and destroying the hegemon. From exposing the "false" outside the story to indulging in the "truth" inside the story, Wachowski went from being a religious master to a missionary director.
